I had the same problem and i used transmageddon, too ;-)

This is due to the new quantization in theora apparently if you convert to avi using something like mencoder (commandline) or transmeggedon (gui), then upload it the issue should be resolved. I had this problem using ogv with kdenlive as well.

to end this problem fill the ogv movie in desktop and then in terminal : cd Desktop/

and after it type in

mencoder filename.ogv -ovc xvid -oac mp3lame -xvidencopts pass=1 -o output.avi

but correct the file name
