Mystery Solved!
So I discovered that this was caused by me typing the command:
sudo nvram boot-args="iog=0x0"
into Terminal. I did this a long time ago so my rMBP internal display would stay off when I opened it from clamshell mode.
So in order to fix this, simply type
sudo nvram -d boot-args
into Terminal. Your internal monitor won't stay off when it's opened, but at least you won't have to deal with all the laggy craziness.

Update: After calling Apple support, they suggested the following:
1. SMC Reset
2. Safe Boot then Reset
3. Verify the Hard drive
4. Reinstall the OS
None of these have been successful, and Apple is supposed to call me back tomorrow. Hopefully I will have more info then.
This has only been happing on my external Dell Monitors (27 inch Displayport, and 24 inch HDMI) The built in Retina screen has not been having these issues. However, if I plug in a monitor, even the built in retina screen will lag.

Just after updating to Mac 10.9.2 I noticed the graphics were not as responsive as they were before the upgrade. I restored to 10.9.1 and that fixed the graphics issue. I reinstalled 10.9.2, hoping the install just went wrong the first time, but as it turns out, the graphics issue came back.
Anyone else having this problem? I have a 1st gen 15 inch MBPr.
