Just before going in service, do they assemble trains one-by-one or do they take out of service trains and make minor modifications to them?

I can't say for sure, but I know for a fact that yes they do that with the Acela Express train sets. As for Amfleet cars, who knows.

What were Acelas doing there anyway? 30th Street Station is quite a distance from either terminal.
