hydrogen i believe, hence the one "electron". im no chemist, but im pretty sure hydrogen is one of the most basic elements, so i guess it would be something Dr. Manhattan would consider a "symbol of something he respected"

it's the electron shell diagram (according to Neil Bohr's electron model) of the hydrogen atom. if you read the comic book actually, the part where he draws it is better explained.
