can I edit a map I have downloaded from my game?

Your tutorials are awesome man. They've helped me out a lot so far!
I have a strange problem with one of my maps though. For some reason, random walls keep appearing on some spots of the map after compiling. They aren't solid and they don't show up in Hammer. They're usually on places with arches - problem is, I have A LOT of those in my map.
Any ideas on how to fix that? (in case you don't get what I mean, I'll try to make a video to show you what exactly the problem is)

Thanks for you videos man, every time I get stuck in Hammer I go to your tutorials :)

Question: When I make an arch - how do I get the gap? At the moment all I'm getting is semi-circles, please help! D:>
Your videos are very helpful. I really appreciate your time to help us newbies out!
I have a question regarding shapes and water. I'm trying to make a hamster-like glass tube map under water for TF2. I make the cylinder hollow and then put the spawn point in it. The only problem is, there is water inside the cylinder even though it is closed. How do I prevent this?
Thanks in advance!

@ZacharyBrunoMusic Water will just be a block in Source. You could manually place the water in blocks around everything to make it look as if it's underwater... but Source isn't good at doing this stuff.
