Salmonella is a nasty waste of time! :-(
Worms was probably a visualization for kids who can't yet comprehend bacteria.
Of course if you put the eggs in near last, you have free reighn to gnaw on the dough till then. hmmm, time to make cookies for breakfast!

...but packaged products usually are made with many eggs put together, which would contaminate an entire batch.
The way to kill it is to either bring it to boiling temerature, cook an egg solid, or have the egg reach 167 degrees or more for 10 minutes.
So you *might* get sick for a week with unfriendly stomach&intestinal reactions and if your immune system is compromised your doctor will likely prescribe some stuff if you get it.
Avoiding unpasteurized or uncooked eggs is your best bet.

Salmonella is a bacteria that is present in the raw eggs that are in the cookie dough if the eggs had the bacteria. The eggs get the bacteria from the chicken that laid the egg if that chicken had the bacteria and that chicken would get that bacteria by being in close proximity to the poo of other chickens who have salmonella. So basically the cleaner the chicken farm, the safer the eggs. I think the last time I checked one in every 1000 eggs has it.
