It comes much later in the game. They are the same skeleton pirates you meet in Oracle of seasons. In seasons they help you to get to the Explorer's Crypt in the later part of the game. They are very nice and the Captain is actually Queen Ambi's lost lover who left to sea. That's why she wants to build the tower so he would see it and come back. The guard at the tower hints towards the Captain when he says the tower was meant to bring Ambi's beloved back. I like the pirates. I like them.
