@LaraPL The submarine labs are the place where Sophia was investigating the Hand. When Lara escapes to the English Channel, she arrives to a private zoo in French Brittany, a zoo who owns to Sophia. There she founds those creepy dead bodies and remembers about Tony and the Infada, so she introduces the Hand in the chest of the guy.Then she is teleported to ''another dimension'',where there are prehistoric men and Sophia has been resurrected. Finally she kills Sophia and returns to ''real'' world

@LaraPL The theories about the story of this game are varied, but the one that i prefer is this: Sophia was investigating about the artifacts too, and she stole the Hand of Rathmore (that's the explanation of the broken box in Willard's Lair) while Willard was in Antartica. She discovered about the powers of the Hand, and prepared all for his resurrection just in case she died.The Hand produced a strange substance, and that why Lara goes to Shakespeare Cliff, following the clues of the artifact

Lost Artifact doesn't have official story, we can only assume, that Sophia Lee has survived incident in London, because Eye of Isis was very powerfull artefact, and this saved her life...
Of course this is poor explanation, It's rather look like this, because Core programmers were lazy and they didn't want to create new boss :p
(my english is poor to, sorry for that ;))
