the reason no bosses appear is because after you defeat a boss or have their power up, they no longer appear because a weapon check identifies you already have the item of the boss and so doesn't allow the boss to respawn.

How come you don't have Ice Missile? And does the Ice Beam really freeze or is it just the wave beam looking different?

@sammz0rz The ice beam really freezes. It is the ice beam you use when fighting the Omega metroid. I didn't equip Ice missile because i already had ice beam :)
