actually- planes are allowed to fly right under/over each other as long as there is 1000 feet of vertical separation. its quite common on heavily trafficked routes- there are 'intersections" in the sky- see here for examples from the cockpit:

Think of how FedEx works for over night delivery, If you send a package from L.A. to Chicago, they do not put it on a flight from L.A. to Chicago. They take all the packages from each city and fly them to Atlanta sort them out then the planes flight back to their city with their packages so they can be delivered the next day.
