I know it would be taboo for Uhura to have a relationship with Kirk because he is captain but since Spock is second in command, I assume that he can have a relationship with Uhura without crossing the lines (...as it were..). If I am correct, crew members can have relationships with one another, except the captain.

Perhaps but you can still be a cadet and hold the rank of a lieutenant. If you read her profile of Memory Alpha, it says this. And either way, the relationship still started when she was a student, whether or not she is one now.

Keep in mind that Uhura replaced the original lieutenant slated for their first mission because she was so damn smart in the movie. In one instant she went from being a student to being a lieutenant.
