No he wasn't cheating on Nikita. He was on a undercover mission to catch her father who was a Terrorist and that no one could get close enough to, to take him out. So Michael married this woman and pretended to be married to her to get her father to come out of hiding so they could stop him. Michael didn't mean for his son to be born, but since it happened he's not gonna mistreat him either and Michael cares about Elaina, because she's being used without knowing it.
