The name is kind of stupid. Clouds aren't dark, they're white.

No, it's cube map reflected - looks darker at the bottom because it's standing on a dark sea, and the sky and clouds are reflected. The bird would look quite metallic really.

can you actually fly through the clouds like on a plan or are they just rendered over a plain skybox?

No. I believe it is just a low poly count mixing with shadows to create the illusion of it being cell shaded.
