The grayscaled parts are Roxas' memories of Namine.
Sepia parts are of Olette's one-sided love for Roxas and kind of like his realization at the end while he's fighting against someone (Sora (let's just say he's now in a gang and his life is in a downward spiral)) He sees the memories of him, Olette, and the gang; there's also one grayscaled clip, that's when Namine disappears from his life.
At the end, he's all alone.
