Remember the movies: the men of the EITC were always expected to obey Beckett´s orders, not to act or react without an order. Mercer was the only one, who had a certain level of independence for his missions.
When Beckett was no longer able to command, even the commissioned officers were not able to replace him. Actually, the EITC had no command-, but an obedience-structure. With Beckett as commander the company ruled the oceans, without him - nothing.

I hated the guy too but I have to admit, he went out like a boss.
@superjopower19 He didn't lose his mind. He was admitting he was defeated. After all, he wanted the Dutchman to work for him, but now that it has a new captain, it no longer belongs to Beckett. He always considered the Pirates scum, but he realised they were stronger than he thought. He knows he is defeated and the captain sinks with it's ship. He had honor. It was "A Good Business".
