Code Geass has the saddest ending, but it also has the best storyline and the deepest philosophical values. It is almost perfect.

I don't see how one can say an anime has the saddest ending, I have seen way to many animes to even try and list and there are thousands of animes.
Almost all anime endings that have a sad feel to them are well done and are really sad in there own way. (Note I said almost)
I could list way to many animes to fit in a you tube comment.
Of course this anime, Clanned After Story, Chrono Crusade and Elfin Lied as mentioned by others are good choices but they are only a drop in the ocean of animes.
