The chronic diseases are probably caused by over-use of vaccines and combo-vaccines, not the vaccines themselves. In a way, our pets have become a testing ground for vaccines, in that they are inundated with them far more than humans are (similar to laboratory rabbits that have their eyes and skin doused with chemicals at levels higher than a human would normally get) until they show damage from them. That effect is what we're seeing in our pets now, I believe.
The over-use does have that effect I agree, although the vaccine ingredients themselves have been shown to cause illness. So it is an issue on its own - the fact that not all dogs suffer a reaction, or immediate reaction, it has taken years for the information and research to come out (which is still woefully inadequate).
