Yea that is very common for beginners to struggle with actually applying the scale to make music. What you need to start doing is looking wherever you can (online, friends, books, magazines, online has tons of resources though) and try to find as many licks as you can made out of those scales. Then you can start coming up with your own licks once you see how to use the scale. A few good sights would be JustinGuitar (google it), youtube videos just search minor pentatonic licks.

@dclan86 ok, the thing is i learned a scale, the E minor. now i can run up and down that scale but thats it. it doesnt sound cool, it doesnt sound like a solo it sounds just like me running up and down a scale :-(
