The hardest part of this mission is ammo. Whenever I am attacking the launch pad my units almost always run out of ammo. It gets annoying.

You need to direct your AI units to attack the Thrusters, the central unit won't die. Also, there are Furies guarding the transport, so you have to deal with them too. I split my force, ordering 5 bombers to "Hunt" and 5 to attack the first thruster.
