Obviously, they used a puppet for Yoda in this film, because masterful puppetry was part of what made Yoda seem so real and identifiable in the first three films. They were afraid to change it (and rightly so). He looks different here, because they were trying to make him look younger and more vivacious. If you ask me, where they really screwed up was: 1) making him flip around like an idiot in his fights (His movements should have been more subtle.) and 2) making him lose to Sidious too easily.

great video. The title is misleading. Yoda does not fear the dark side if he did it would mean all those bad things his just said. The correct title would of been fear is the pah to the dark side :)

@purehotup - I chose to use that title because it's not so much that Yoda "fears" the darkside the way you're thinking. But his fear in what the darkside of the force can do to people, such as little Anakin Skywalker.
