When the Vortigaunt says "This is more than any of us can bear, but we must persevere." He's not talking about Alyx, if you talk to the Vortigaunts in Half-Life 2 they'll say the same thing, try it when you get the airboat, just keep talking to the Vortigaunt and they say some interesting things.

Nope, I read that one of the leading developers in Valve repeatedly referred to Ep2 as Half-Life 3: Episode Two in an interview (or was it the book?).
