The way it makes most sense to me, is that he caught both missiles the first time, but in order to prevent the phantom zone being opened in the Donner version of II, he went back and made one dodge himself earlier. Which caused one to land and Then the crevice killed Lois. Then, his former self not knowing that, went back to fix the fault line and prevent the crack from forming. Then the theatrical version of II would follow.
