The Crisis was done to create a new DCU. The pre-Crisis events (such as the WW2 stuff) took place in a different universe. Please read the last two "Crisis" events and that should clear things up for you. There is something called the "multiverse." In other words, the world in which Batman and Superman fought Hitler is not the world we see today. There have been TWO sets of characters in "main" continuities and in fact many, many others. This Batman is not the one who fought in WW2.

@xJoeEDangerouslyx Originally there was just a single universe, as time went on what was considered "first" was considered Earth 2. While the Silver Age, roughly modern equiviliant is the Earth 1. The Superman and Batman that fought in World War 2 was the original versions, and were reconned out of existance. What was one, is now two. Your right, but I'm speaking from the view that to get to that point what was already in comic book continuity was so much that there was "separate" universes.
