I think when they do that they're trying to clean their own eyes. ;-)

My pomeranian that passed away in January... she'd do that, but she'd lay like normal, on her stomach and do it. If I remember right, she'd lay with her paws together in front of her and rub her eyes into them, lick the tops of her paws, and repeat over and over.. lol. Usually her sister (another pomeranian) just cleaned her eyes for her though... lol.
