The main thing that gives this piece that creepy sound is the Boss HR-2 Harmonist pedal. It's "detuned" to give it an out of tune sound. When the pedal is set for a more harmonic approach, it will add a few harmonic notes to whatever is strummed. It makes the sound prettier, like there is a chorus singing harmony along with what is played. Hence the "Harmonist" name.

But when the Harmonist pedal is tuned to be slightly off key, it adds a couple of notes that are not quite the same key as what you're playing. In this case giving the guitar an odd, out of tune sound. It's beefier than just tuning the guitar down, because these are extra notes that the pedal adds, not just what is being strummed.

The other effects in this song are an Ibanez tube screamer. It gives the sound a distorted effect. It sort of emulates the sound of playing through an amp that has some blown or "overdriven" tubes in it. Sounds sort of like a snarling, gravely effect.

And lastly there is a Behringer Digital Multi-FX FX100 pedal, in this case used to give the tremolo or vibrato sound, the shimmering, sort of fast repeat to each strum. It makes the guitar sound wobbly.

And all of this is played at a lower volume than usual, so it becomes muddled, sort of background to the singing, and thus even more mysterious. Even the clacking, clicking sound of the pic can be heard, something that is usually avoided.
