It is very easy to add movies to an iBook, just by clicking on the add media widget from the widgets menu. And when you add movies and audio this way the media is embedded into the book. Having the media embedded into the book is good because it means that when the reader, or viewer of your book, is using the book in the iPad, the audio or the video will start immediately when play is clicked. If you need to keep your books smaller in size then you may opt to put your movies or audio externally and have them accessed from the book in that way. This will keep the file size of the book smaller, but it will mean possibly that your reader is taken from the e-book in iBooks. Generally it is not a good idea to take your readers away from your book, in case they get waylaid by other things while away and take their time getting back or even not come back at all.

So what you can do to have videos that will play in your iBooks. You have to add them by creating a Dashcode widget using the application Hype. The application Hype has just been updated so that you can save out directly to the right sort of Dashcode widget to put into iBooks. All you have to do in iBooks Author, is to select the Dashcode widget in the inspector for the HTML code widget. Then all you need to do is to do the sizing of the widget on the page and add any titles or captions. I would suggest that in the captions you add a note to tell the viewer that to see the video in the iBook, they need to be connected to the Internet, preferably by Wi-Fi.

It is very easy to test that the widget is working correctly by using the preview button in iBooks Author. It is also possible to add videos to the introduction screen which pops up when you first open the book in iBooks on your iPad. If you are going to add a video there I would suggest it is a better idea to have a short video. Another way to have a video would be to insert an image which looks like the starting point for a video, along with the triangle that people know to click on to start a video. And when people click on the image it acts as a hyperlink to the video which you have already uploaded to YouTube or other video sharing site.
