Up until halfway through the song he leaves Craig Cannon play rhythm while he fills in little bits. I then think the reason his guitar bursts into life is simply because he puts the volume up!!
He's already got great effects going into the fender twin amp (i guess compression, chorus, delay/reverb) and then he puts the volume up while appregiating the chords (picking through them). It sounds simple but he talks about suddenly putting the volume up in an interview about the fender jaguar guitar

HOW THE FUCK DOES HE MAKE HIS GUITAR SOUND LIKE THAT????!!!

I could actually listen to this song on repeat forever.

I like to think that Morrissey chose not to sing "there is a light..." because he enjoyed marrs guitar so much and knew the audience would too :)
