Judas (an ex-boyfriend) betrayed her but she's forgiven him (i.e I'm still in love with Judas baby) Jesus knew that Judas was going to betray him, it's all part of the prophecy. Judas (the song) is just about forgiving your betrayer. The religious symbolism doesn't prove shit that she's "evil." Using religious symbolism in this sense is actually quite smart.
