I know they likely would have caught him anyway. But Garret sure did just stand there as they transformed and crap. Maybe he was frozen in shock?

What they are referring to is this (if I recall it correctly).
Garret has finally collected this certain item but they say that the item is not yet complete... what the item requires is Garret's eye so they simply.. take his eye and insert it into the item - now it is complete. The item (with Garret's eye) is then to be used by Constantine (the Trickster) and Viktoria and Garret will [in the next game mission] try to stop them.

Deadly Shadows is very different from Thief 1 and 2. Those two games were real Looking Glass games.
What happens in this scene is that Garret is waiting on collecting a reward for a certain item he has been trying to get for the most part of the game and instead gets back stabbed.
This is Thief 1 where the "nature" side of the world is evil and actually faces the Trickster himself here in this scene.
