In creating Smith to manage redpills for them, the machines lay the foundations for their destruction, an ironic parallel to the creation of AI by man. 'The One' is contrasted by Smith, who, by copying himself, becomes 'the many'. When Neo asks the Oracle about Smith, the Oracle explains that he is Neo's opposite, or negative.
"Behold, I have created the smith that bloweth the coals in the fire, and that bringeth forth an instrument for his work; and I have created the waster to destroy."

Just to clarify; that part in quotations at the end of my previous comment is the quote that inspired the Wachowski brothers to create Agent Smith.

@campoobutt Smith's purpose wasn't to distroy Zion as he clamed in the first part but to Eliminate Neo. too bad Neo's purpose was to defeat him.

@mathewmallon Exactly. If one exists, the other must. And, if one is destroyed, like when Neo was absorbed by Smith, then the other must cease to exist as well.
