Gotta say that I prefer Queen's version. Something about the twisted elctronic sound signifies Ming's evil more fully to me.
Or perhaps it's just that I grew up on this movie and as a result, prefer it in its undiluted form.
Not that the orchestral version isn't interesting, it's just that we've heard similar music for countless villains. There's still nothing to equal Ming's Theme as done by Queen.

I think they went with the more original version personally. Whoever thought you could have an emperor enter to badass pimp electro was a genius, And Queen showed us how.

Queen's sample provides a darker, more brooding tune that really signifies Ming's Evil, while Howard Blake's sample is reminiscent of a classic film serial score, which really fits with the look and tone of the movie.
Both work equally well for the scene
