The answer is that the writers changed the character. Remember that the character the writers have for the pilot or early first season often aren't fully fleshed out. It would be, I think, a bit of an imbalance to have Castle extremely proficient in firearms as that is in the Becket skill range. Would be like finding out Becket is a professional writer, would not make sense.
I write this off as an early character idea that was later tossed out.
