Raiden more or less cared about Earth and it's people on his own, to him they were family. Fujin, just pretty much did as the Elder Gods would: Ignore a problem (unless it's really out of the ordinary) until it grows big enough to come back to bite you in the ass. So to sum it up, it was just a job to Fujin.
