That wasn't the real Atlantis that was destroyed. It was a Replicator-built version made by a rebel faction of Replicators.

Sadly it was revealed to be just that lousy in the tenth episode, it was an rebel Asuran/Replicator faction that had built an 'Atlantis' style city-ship with no ZPMs, that got hammered to smithereens in an idential manner by a Replicator-controlled Aurora class ship.

i take youve all seen the eppy that answers those questions. the vision was of a replicator built atlantis erm, replica (sorry about the pun, lol) and even the atlantis team were copied, accept carter that is.

The people inside weren't in replicator outfits... maybe it's a future 'mind manipulating' action from the leader of the replicators... (Like what Weir did) ie mind messing.
