How do you have both water and normal bombs?

Once you have multiple Bomb Bags, go to Barne's shop and sell all of them out of one, then purchase a stack of bombs of the new type you'd like to fill it. You can have any combination you want, though Water Bombs are only necessarily for a small part of the game. When you open chests, it will give you a type of bomb that are you are currently low on (meaning it could be regular or water bombs, but only if that particular bag is low).
