I think Annie is dead. May be her death caused Ben to kill the Dharma (because he blames them for not saving her).

If Charlotte really is Ben's daughter it's clear that he doesn't know about it. May be when Annie got pregnant he sand her away in order to keep her alive, but it was too late for her and she died but their daughter survived and somebody gave her to another family.

Or may be this whole theory is not true. We will have to wait till 5 season :>

WoW... I didn't realize how much I like Charlotte. She seems very comfortable being herself, she's not overly sexualized or cutesy, and she's a lot more like Ben personality-wise. Yup, Ben can dump Julie. They should definitely hook- up... now what do we do with Dan?
