Since the next chapter is filled with aerial enemies that Koops can't hit (Piders and Dark Puffs), and since Goombella's Multibonk is so powerful, I'd definitely recommend upgrading her over Koops. Of course, I almost always have Goombella out because I obsessively tattle all enemies and environments and people...
