I think Jean had intense feelings for Logan, more intense then her feelings for Scott, but decided to stay with Scott out of loyalty. Scott however wasn't as loyal, since he was having an affair with Emma. Jean should have left Scott for Logan then.

great song.
Personally I have never been a fan of the Wolverine+phoenix relationship. In the comics Cyclops and Jean have always been together and Wolverine has had many loves... more recently (likely due to the movies) more and more stories reflect this Logan-Jean relationship.
