So basically, change the entire design of the ship?
The remastered episodes were to add scenes which were impossible to do convincingly with the original technology, make the existing scenes more realistic, and clean up some of the special effects which had problems in the original footage.
The inboards on the warp engines NEVER glowed in the original series. Neither did the deflector dish. Those are traits from the refit from the movie.

Did you ever hear the rest of that quote? After seeing an episode, he was amazed. He thought they were completely changing everything, and redoing all effects, aliens, and other things. He didn't realize they were just redoing special effects scenes, and enhancing some other scenes.
He didn't realize exactly what they were doing. So before you go spouting that quote again, you might want to read up on his quote later.

The Original 1960s Ships are just Bitchin'...
In the next remastereing they just need to add the Catseye Torpedo Launchers to the base of th neck, make the Inboards of the Warp Engines Glow Blue,thicken the Engine Struts a little and make the Main Antenna Dish and behind it Glow .

A lot of it is the general lack of depth or scale caused by the way they chose to render the models. Obviously, in this day and age, we're not limited, even on a television budget, to making models that look like plastic toys, unfortunately, the remasters perpetuate that look. The Motion Picture and onwards showed that the Enterprise looks fantastic when modelled to look like it's made of metal... it's a shame the remasters didn't capture that sense of scale. It just looks like cheesy renders.

At the point when Decker hijacked the shuttlecraft, the transporter was still functioning. Why didn't they beam him out?

I wish they kept the one scene where Scotty fires up the Constellation and the original model kit "Jerks" a little before it moves forward.
This new version, the impulse motors light up, but there's no convincing look to it starting under tough conditions like in TOS.
