I'm a HIT trainee. And I REFUSE to use Machines. I train alone, in my basement, and train very infrequently (because more frequently and my gains cease).
Can the program be carried out with free weights? I know it may be a dumb question but I only see vids with machine based workouts... I read something that some HIT based people don't like free weights...

What about the stabilizer muscles, that are so important to overall muscle stability, that aren't worked on (muscle-isolating) machines?

All forms of HIT (high intensity training) is best performed on machines. But you can use free weights but the effectiveness drops way off.
