Obviously, we can all see the symbolism in "She's as cute as a BUTTON," but the true purpose of the song is that the Other Father is trying to give Coraline a message to warn her of the Other Mother, hence the final line, "Our eyes will be on Coraline." If you remember, the Other Mother wanted Coraline to sew buttons over her own eyes to make her one of them.

"Shes a peach" = Other mom's going to eat her.
"Shes a doll" = The ragdoll she has.
"Shes as cute as a button in the eyes" = They're going to sew buttons in her eyes.
"Our eyes is going to be on Coraline." = The doll is spying on Coraline's boring life.
