will there be a change in quality between joint stereo and stereo?

Probably there will be a difference - I recommend you to use joint stereo because it allows the encoder to be more "flexible".

Please also take a look at the latest version of MP3 Quality Modifier. It's version 1.3!

It depends on what quality the source has and what you finally want as a result - which bitrate, sample frequency etc. ?
