If you have problem with the startup disk, the defragment that partition.
Use timemachine to make backup all your files before you start any defragment.
Then you can create partition.
The followig only an experience! - Sometimes, if you have timemachine backup, you can rebulid the system from there with the OSX disc. (complete 200gb hdd, total restore approx 40minutes) In the process of restore the system can "defragment" itself.

same thing happened to me. all you have to do is back up your mac hd with time machine, erase you mac hd using the disk utility, ON THE MAC OSX BOOT UP DVD. then reinstall OSX, and restore your hard drive. a little scary, but as long as you follow the instructions it works great. look in the book "everything mac" that you got with the mac anbd it has instruction for restoring hard drive

@ixgallo44 During installation of the OSX, still you can choose: "Install using TimeMachine backup" then without install the osx, will put the system back.
