What are the three holes on the sides for?

@GeneralShadow good question.
those holes, (called "weep holes") are to allow moisture from the elements to drain out.

@wizwazzle I have a Kryptonite KS41, and it has two holes and a place where you can insert an allen wrench. When I turned it with the allen wrench, a round piece came out and it's a dead-end inside. What's that?

@GeneralShadow round piece? you mean the bolt? is it threaded?
if it is indeed threaded,then it it the retaining bolt.
Screw it back in 2 or 3 turns then tap the allen wrench with a hammer. the core should drop out.
