I happen to think because Count Chocula and Frankenberry were based on actual characters, Dracula and Frankenstein's Monster, that they always had the lion's share of air-time. Boo-Berry was simply a ghost...he wasn't modeled after any iconic Universal Studio horror monster. Sometimes, though, they'd feature a box of Boo-Berry even if the character wasn't in the commercial. Anyway, i think they felt they could get more mileage out of the Dracula and Frankenstein spoofs and so they have more ads.
