Okay ! I forget blender game engine because is to much memory consume when I reach 15 000 molecules and blender crash.
I remake my python script but with blender particles system this time.
Stats:
32 000 molecules
300 000 constraints
40 substep (3-4sec of calculation by substep)
3min per real frame to simulate
aha, something like Softimage Lagoa. Is it possible to make those "molecules" stick more together, so the parts that are ripped off are more lumpy. Otherwise very promising.

@ReinOwader Yes , I already see a 2D molecular software like that in 1998-1999 and all this time I alway dream to see that in 3D. It's why I very impressed when a see Lagoa system. I'm worked with collegues well know Tiago , the creator of Lagoa, when he begin his setup in ICE. It's funny because I did friendly competition with my collegue about did simulation , he with Lagoa and me with my script in blender. My setup is very primitive and easy to code compared to Lagoa.
