@Dageki The series is slightly closer to the manga than the two Oshii movies, but all three instances of the GitS universe are unrelated. The events in the 1995 movie and Innocence never happened in the SAC universe. It doesn't matter though, since in all three it's made perfectly clear that she's a pure 100% female human. In the manga and the Oshii movies she states herself that she still experiences the neurological effects of having her period, and in SAC she has her backstory...

@Deathrepper120 I don't know for sure if this universe follows the original GITS film, but originally, Motoko fused with an entity known as "The Puppet Master." The Puppet Master being male in outward appearance, probably doesn't have a real gender as a form of AI. Even then, you have Motoko's history of when she knew Kuze as a child, when she was one of the first children to become so heavily cyberized at a young age.
