Well, Ninja were commonly employed as assassins. While it differed greatly in what tactics they used - (depends on the school of Ninjutsu) they all revolved around speed, stealth and surgical strikes rather than brute force.
In contrast, the Samurai were the frontline warriors. Troops who would take the fight straight to the enemy head on.
Both have excellent techniques and are considered some of the best warriors of their ages.
