They crashed on Earth and the Covenent happen to be attacking Africa as always, so they scurry down in an old base built in the 20th century war to hold up in until they can get out and Finish the Fight.

You dont have cortana for most of the game. Then when they are on the ark installation, high charity, which is that big city ship thing from halo 2, crashes onto the ark. High charity is invested with flood and controlled by the gravemind. U see him take control of it in the cutscene after the credits in halo 2. they find a ring being built on the ark to replace the first halo. So MC goes to high charity to save cortana because she still has the index from the first halo and they want to fire it
