What is the click click for? Is it like with dog obedience courses, where every time they hear it and obey, they expect a treat or something like that?

yes, it is a bridge. It is a secondary reinforcement. You can use it instead of a food reward. It is also a support of the primary reinforcement.

I have not gathered enough data to determine if they are. At this point I will say it is the general quality of words. I have used just the general sound of verbal cue, kind of like grunting the sound and they still respond as the usual cue.

They are responding more to the vowel sounds rather that the w or t sound. On the website ReptileBehavior, there is a paper explaining this with name recognition in Cuban Crocodiles Look under paper and notes section.
